Insights from 15 years of collaborative microbiome research with Indigenous peoples in the Peruvian Amazon

Forming sustainable research partnerships with Indigenous peoples requires trust and mutual benefit, say microbiome researchers in an opinion paper publishing October 8 in the Cell Press journal Trends in Microbiology. The paper presents a framework for building this type of relationship based on insights from the team’s 15-year-long collaboration with the Matsés, a group of people who live in the Amazon rainforest on the border of Peru and Brazil. To build trust, the researchers worked in collaboration with the Matsés through all stages of the research project, from developing research methods to disseminating results. 

“Establishing genuine partnerships with Indigenous peoples requires sustained investment in trust-building, honest engagement with historical and structural injustices, and a recalibration of scientific practices to prioritize respect, autonomy, and justice,” write the researchers, including physician Graciela Meza of the Universidad Nacional de la Amazonía Peruana (UNAP), microbiologists Raul Tito and Jeroen Raes of KU Leuven-VIB, Belgium, and anthropologist Cecil Lewis of the Oklahoma School of Science and Mathematics. 

By studying the microbiomes of the Matsés and other Indigenous peoples, the researchers hope to understand how the human gut microbiome evolved and how it is impacted by access to processed foods and pharmaceuticals. To establish their partnership, the researchers began by conducting cultural research with Matsés leaders, community members, local health personnel, and political authorities. They developed their microbiome research protocols in collaboration with the Matsés people. 

“Our evolving collaboration with the Matsés proposes a framework that prioritizes long-term partnership, transparency, and community oversight,” they write. “All research activities are co-developed with the community and initiated only after extensive consultation and approval by Matsés leadership. We maintain open dialogue throughout the research process, from early protocol development to dissemination of results, ensuring culturally appropriateness, ongoing consent, and accountability.” 

The researchers note that achieving trust and effective communication with Indigenous peoples in a research setting is about more than the language barrier: it also requires understanding key cultural differences and maintaining transparency. 

“For the Matsés, as for other Indigenous peoples, trust is often shaped by negative sociohistorical experiences,” they write. “Recognizing the authority of immediate leaders and the Apu (Matsés chief), was essential to establishing legitimacy and ensuring respectful engagement, especially given the Matsés’ deep wariness of outsiders.” 

The researchers also altered some of their methods to better suit the Matsés culture. For example, rather than conducting individual interviews, they surveyed groups of people in “mini assemblies” to allow for dialogue and reflection amongst community members. 

In response to concerns amongst the Matsés that their biological samples might be commercialized, the researchers introduced a benefit-sharing clause in their protocols, which they developed in collaboration with the Matsés, such that any net profits from the commercialization of microbial strains isolated from Matsés would be split evenly.  

“This oversight reinforces accountability and embeds long-term ethical stewardship within a formal, regulatory framework to ensure protections endure beyond the project timeline or team turnover,” they write. 

As another benefit to the Matsés, the researchers organized for community members to receive general health screenings, including for intestinal parasites to address a common concern in the region. The screenings conducted were open to all community members, independent of their participation in the study. 

“Our collaboration with the Matsés highlights that ethical research is more than compliance with external standards, it requires integrating the perspectives of all stakeholders,” they write. “Only through such collaborative frameworks can we responsibly access knowledge with potential global relevance.”

Losing Nemo: Almost all aquarium fish in the US are caught in the wild



Unregulated fish trade poses significant threats to ecosystems and species

New research has revealed that about 90 percent of marine aquarium fish sold by online retailers in the United States are sourced directly from wild populations, mostly in the western Pacific and Indian Ocean. With the US accounting for around two-thirds of all global aquarium fish imports, researchers warn that this reliance on wild capture threatens the sustainability of coral reef ecosystems and puts endangered and threatened species at greater risk of extinction.

The research, led by postdoctoral research associate Dr Bing Lin from the University of Sydney’s Thriving Oceans Research Hub in the School of Geosciences, analysed data from four major US-based online aquarium retailers. The results were striking: out of 734 fish species available for sale, a staggering 655 species were sourced solely from the wild, while just 21 species were available exclusively through aquaculture.

The researchers believe the true proportion of wild-caught fish is almost certainly higher, given the study’s conservative methodology.

The study, which formed part of Dr Lin’s research for his doctorate at Princeton University, is published today in Conservation Biology.

Dr Lin, who completed his PhD at the Center for Policy Research on Energy and the Environment in the Princeton School of Public and International Affairs, warned that the often unregulated nature of supply chains for wild-caught fish means there is a substantial risk to conservation efforts.

“We urgently need stronger traceability and regulatory oversight to ensure that aquarium fish are sourced responsibly,” Dr Lin said. “Consumers have no reliable way of knowing whether the fish they buy were sustainably harvested.”

While it didn’t form part of this study, Dr Lin also said that the Australian aquarium fish market faced similar problems.

“Australia is among the world’s top 20 importers of live ornamental fish. That’s not necessarily a bad thing, but when the global trade is so opaque, we’re left guessing where each fish came from and how it was caught.”

Dr Lin’s research also highlights that many commonly traded species – including wrasses (Labridae), clownfish and other damselfish (Pomacentridae), and gobies (Gobiidae) – are collected from tropical reefs, often in the Indo-Pacific, and can be an important source of income for the communities where they are sourced.

These regions have long been hotspots for the ornamental marine trade, where unsustainable fishing practices, including cyanide use, have been documented. Concurrently, they are also home to sustainable fisheries that serve as exemplars for a responsible marine aquarium trade.

Alarmingly, 45 species identified in the study were noted as being of conservation concern, including 20 listed as threatened and 25 with declining population trends, according to the International Union for Conservation of Nature (IUCN). Of these 45 species, 38 were sourced solely from the wild.

The study also uncovered what should be a significant market driver: aquarium fish raised in aquaculture environments were on average 28.1 percent cheaper than their wild-caught counterparts. However, the vast majority of fish in the US market remain wild caught, underscoring the need for sustainable strategies and improved conservation.

“The fact that aquacultured fish are often cheaper than wild-caught ones suggests that sustainable alternatives are not only possible, but profitable,” Dr Lin said. “But consumer preferences, technical and biological barriers to breeding, and murky supply chains continue to fuel demand for wild-caught fish.”

Dr Lin said that investing in aquaculture, supporting well-managed wild fisheries, implementing credible eco-certification schemes, and reducing demand for unsustainably caught fish could help shift the industry toward a more sustainable path.

“Public awareness about the ecological impacts of the aquarium trade is also critical to driving better consumer choices and meaningful policy reform,” he said.

Dr Lin emphasised the importance of a balanced approach that protects biodiversity and reef ecosystems while sustaining the livelihoods of coastal communities in source regions.

“We hope our findings motivate policymakers, industry stakeholders and consumers to work together to safeguard vulnerable reef species, foster sustainable trade practices and support the coastal communities whose livelihoods rely on this industry,” Dr Lin said.

When the Norwegian company that manufactures the Safeback SBX device which is already on the market, approached Eurac Research to have it independently tested, it was clear that the international research team led by physician and researcher Giacomo Strapazzon would publish the results of the study in any case, regardless of the outcome.
For the researchers, the experiment posed a significant challenge, as many participants were completely buried in snow, raising concerns that over two-thirds might require urgent excavation. The volunteer group – composed entirely of enthusiastic ski mountaineers, roughly half of them women – ranged from 23 to 54 years in age. Despite the demanding conditions, the study was conducted under strict monitoring and safety protocols, and everything proceeded smoothly.

Ahead of the coming winter season, after careful analysis and verification, the results of these extreme tests are being published and offer reassurance for all mountain enthusiasts.
“No device can replace precautionary measures,” explain Frederik Eisendle and Giacomo Strapazzon, lead authors of the study and members of the Eurac Research team. “Prevention remains the most important tool for saving lives in the mountains. However, our clinical trial shows that this device is highly effective in prolonging survival under the snow and can gain valuable time for rescue operations.”
“Considering that asphyxiation is fatal for about two-thirds of critically-buried avalanche victims and death occurs on average within the first 35 minutes, the fact that none of the people involved in the test fell below the 80 percent saturation threshold during this time is truly remarkable,” the physicians continue.

The tests were conducted by Eurac Research in collaboration with the University of Bergen, the Haukeland University Hospital (Norway), the Norwegian Air Ambulance Foundation, the Italian national search and rescue organization Corpo Nazionale del Soccorso Alpino e Speleologico (CNSAS), the WSL Institute for Snow and Avalanche Research SLF (Switzerland), the University Hospital Cologne (Germany), the Medical University of Innsbruck (Austria), and the University of Padua (Italy). Logistical support was provided by the Scuola Alpina Guardia di Finanza (SAGF)and the staff of the Rolle Pass ski lifts.

The device exploits the natural porosity of snow—a principle first demonstrated by the same research group—to deliver oxygen-rich air to the nose and mouth via an electric pump. Once activated by a handle on the backpack, the Safeback SBX supplies up to 150 liters of air per minute for as long as 90 minutes. This airflow allows even a small air pocket to sustain a buried person with patent airways for over 35 minutes, despite the accumulation of exhaled carbon dioxide.
